    Hi does anyone know if ClamAV runs on the server to check for trojans because i never get any alerts for any found.

    But today found some in our customers accounts

    yes you can use clamav to scan infected files like malware/torjans. I will suggest you to use maldet in combination with clamd to scan customers files. You can set daily cron and email notification.
