Installed website for main domain and placed files directly in to public html and all worked OK.
Created add on domains which installed folders for each domain in to public html.

Is this correct to have main domain directly in public html (not in it's own folder) and the add on domains in their respective sub folders?

All seemed OK until I uploaded files in to the add on domain folders. This appeared to replace the website on the main
domain and it all got screwed up.

On reflection, I think I must have used the same database for 2 different sites but would like to confirm the correct file locations before doing it again.

Account's main domain's webroot is /home/CPANELUSERNAME/public_html.
If you create an addon domain cPanel suggest a subfolder of public_html, but you can change that. For example you can use /home/CPANELUSERNAME/addondomain.com.
