I have an SSL set up on my main domain name, it works great. However, when I try to connect to cPanel or WHM over SSL on that domain name, I get an error stating that the SSL belongs to "Linux", however, the SSL works just fine at the domain name when browsing the site.

Can anyone tell me where I might look or start to poke around in to find out how to fix that?

Thanks for that info, I did not know that, however our hostname is not "linux", it is a fully qualified domain name.

Also, if you view the SSL certificate it is for "linux" and the issuer is unknown as well as all other information except the registration and expiration dates. It is surely not my SSL certificate and I have installed only one SSL on our server, which is dedicated. Any other advice?

SSL for Cpanel works for your server hostname instead your domain based which is why you are getting the invalid host when trying to access the Cpanel / WHM using SSL with your domain name.
