Is there a comparable API2 module for API1's htaccess module? Or a preferred way for manipulating it, like using Fileman?

API1 is not a predecessor of API2 strictly speaking. Both API1 and API2 are supported and can be used concurrently. What that means is that there is no reason to not use API1 for htaccess as it is still perfectly functional and the reason it is not in API2 is because there is no need to create a new module for something that already exists.
