When I created new account on my WHM I added [email protected] address. After that users changed from their cpanel contact email from [email protected] to [email protected] (user.com is different from domain used for this account on my VPS).

I checked in all places and everywhere (on my list of accounts, on their cpanel contact email and from /home/username/.contactemail) is set to new [email protected] but [email protected] still gets all info emails from cpanel!

One of emails is (Script Updates Available info email).
They asking me to change it but I don't know what else I can do now

Hmm.

If I understand correctly, you're getting emails from the system but its being sent to the wrong email account. You've checked everywhere and can't find where that other email account is being added from.

Going by this:
One of emails is (Script Updates Available info email).
Could it be here?

cPanel > Software/Services > Site Software, look for whatever is installed here and click edit to find the details of the install, including an email address.

Or if you have Softaculous installed, here?
cPanel > Software/Services > Softaculous, Email Settings.

Or if you have Installatron installed, here?
cPanel > Software/Services > Installatron, view/edit details, edit these values & files.

I'm not 100% sure thats helpful but you be the judge. :)

Yes, exactly this.
But it's on my client account, not root.
