How can I change the default ports to login to cpanel or whm ?
eg: domain.com:2086 goes to WHM so now I want that domain.com:1000 goes to WHM.
    What should I do ?

Even if it is possible, that wouldn't improve security of your server even by a tiniest bit. The attacker's portscanner would just have to run 10 seconds instead of 1 second to discover your "hidden" port. That's security by obscurity, and it is bad. Better, change your root password to a string of 20 random characters and save it in a special password-keeping encrypting program on your home computer.

and to add to your must do list,

    harden your server,
    get some firewall like csf

Changing your ssh port from 22 to something else is also "security by obscurity", yet many people recommend it without much criticism.

But the original question has nothing to do with security necessarily, you are only assuming that.

Anyway, I don't think you can change the actual port used by cpanel, but you can use iptables to redirect ports so that port 1000 to the server is automatically redirected to port 2086, or whatever you want to do. This will do what you are trying to do. Just google for iptables port redirection
