What else could cpanel be pulling the extra space usage from?

I went to the users folder in the home directory and did du -sh to check the size.

Also when I click the Disk Space Usage it only shows 290 used.

Are you using Fantastico? If so, check your .fantastico folder if there are backup files.

Check for hidden files and folders ( the ones starting with a dot [ . ] )

cPanel pulls the disk usage from the quota system - which counts all files owned by that user.

I recommend double-checking to see that backups are being made to a partition that doesn't have quotas enabled. Otherwise those backups may be counted towards that user's disk quota.
