Are you by chance hosted at The Planet / Server matrix? This is a known issue for them relating to their connectivity to the up2date server.

If all you want to do is update cpanel, the run upcp from shell and every time it freezes, hit ctrl-c. cPanel will still update fine, just the package checks won't occur.

Login to orbit.theplanet.com, submit support ticket to them, and they will tweak your up2date config to use their up2date server.
