I'm using the recommended settings that CSF Firewall recommends but I found a cPanel article(Advanced PHP Configuration | cPanel & WHM Documentation) that says

Do not edit the /opt/cpanel/ea-php##/root/etc/php-fpm.conf file or the files in the /opt/cpanel/ea-php##/root/etc/php-fpm.d/ directory. If you wish to make changes, you must edit the PHP-FPM .yaml files.

I also read this article Configuration Values of PHP-FPM | cPanel & WHM Documentation

I can't figure out on what file to edit the values for disabled_functions =

Any help would be greatly appreciated

That would be in "MultiPHP INI Editor" in WHM. You'll have to go into "Editor Mode" to change disable_functions. You have to modify the php.ini file for each version of PHP you have installed.
