I currently use a hosting reseller system that uses a different format than cPanel for email usernames, "user.domain.com".
Is there any way to use that format, "user.domain.com", with cPanel?
Is there any way to allow both "user.domain.com" and "user@domain.com" so that clients can use them interchangeably?

Use it for what? There is only user@ and user+ that I believe, work.

You could always setup a forwarder for both to go to the same location. You aren't going to be able to make both be the same account, though.
