In WHM, I want to add some custom MIME types. I know it can be done for each vhost, but I want to make them global.

In /usr/local/apache/conf, there's a mime.types file, but I'm afraid changes will be lost during the next build of apache. Is there another place/way to do this?

I suggest adding the custom mime types into an include file for Apache; this can be configured via your root WHM control panel at the following menu path:
WHM: Main >> Service Configuration >> Apache Configuration >> Include Editor

On the Include Editor page you may consider using either of the following sets of include files:
    Pre Main
    Pre VirtualHost

If needing to verify or manually edit via root SSH access, you may find the same include files within the following path:
    /usr/local/apache/conf/includes/
