There used to be a thread in these forums, but it was never updated.

Some of the more commonly used scripts are (in no particular order):

upcp: upgrade cPanel, upcp --force will force cPanel to be updated even if the build type version numbers match.

eximup: this used to be exim4 (which is depreciated). It upgrades Exim to the latest version supported by cPanel for your OS. eximup --force forces a fresh install of Exim. This is handy if you are experiencing mail problems.

securetmp: checks to make sure your /tmp directory is set up in a resonably secure fashion and secures it if not.

fixeverything: runs numerous scripts that repair many common issues experienced by cPanel users (corrupted quota files, fixes rndc issues, etc.)

mailperm: this fixes problems with mail permissions as well as checks to make sure local domains have local dns records.

installzendopt: easy way to install Zend Optimizer on your server. Run this and accept all defaults in the installer.

updatenow: makes sure that the /scripts directory has all the latest scripts for the build of CPANEL you have installed.

easyapache: recompile Apache with various options. The options are the same as you see in WHM's Update Apache feature.

runlogsnow: updates web stats (awstats, etc.) log files immediately

cleangd: if you find that you are having problems with GD(missing, broken graphics, etc.) running this will forcefully reinstall it.
