Is it possible to disable the feature that allows the domain.com/~user function? I have found it allows accounts to use another account's bandwidth.

Yes, it is easy to disable this functionality.

WHM -> Security -> Security Center. Click on "Apache mod_userdir Tweak" and enable the protection. If it is enabled and you're still able to access the accounts using /~user then ensure you haven't excluded that user/domain from the protection.

The sure fire way to do this is to not compile Apache with mod_userdir ....

In all the servers I setup, I always leave "mod_userdir" out of Apache
and instead setup wildcard DNS allowing all sites to have temporary
    subdomains instead of "~user" access.
