Ok so I have someone on my server abusing it by linking to the shared IP/~username/file

This makes it so the bandwidth they use doesn't show up.

    How can I fix this?

In WHM > Apache mod_userdir Tweak area, you could disable the ability to use mod_userdir, which is what the temporary url happens to be. As such, click "Enable mod_userdir Protection" which disables using mod_userdir and then save that area.
