Is it possible to generate an .htaccess file for each user directory that has lines to disable xmlrpc? That way, if a user needs the xmlrpc, we can remove the code for them in their user home folder.

There wouldn't be a way to do this for existing accounts but you could have this done automatically for new accounts using the skeleton directory I believe: Skeleton Directory | cPanel & WHM Documentation
