    I read some about this function and tried to understan som of the commands in php but didn't very well.

    So if for example using:
    disable_functions = exec, shell_exec, system, passthru

    Can this mess up the most common scripts like oscommerce with processor
    or any other scripts ?

    If using shell_exec above will this stop php shell scripts ?

    Any tips, good or bad regarding disable_functions and how it affects
    clients using different commands is appreciated.

    And another question: what is port 53 used for ?

    Go on, have a guess
    It depends on your motivation for doing it. If it's to restrict cPanel users, then unless you're also going to disable the use of CGI scripts completely as well then it's pretty much pointless restricting those functions.

    Port 53 is used for DNS. Look in /etc/services for an idea on port allocation < 1024

    yes it's to tweak the security a little.
    I found a shell php script uploaded - offcourse they can use perl instead
    but atleast we closed one of the options.
