Did someone accidentally enable quotas on the backup partition by chance?

    no nothing like that

what i mean is like for example on this server say a php file called index.php is 64k in size well on any other server that identical files may be 48k in size

an example a matching clean joomla install on 2 servers via fantastico one is 27Mb in size and the other is 36Mb

just individual files all have discrepancies in their sizes

we now believe its an issue with centos 4.7's core utilities reporting different file system sizes to centos 5's core utitities version

no idea why or how to address this though

Are you really sure you have tested EXACTLY the same version of cPanel with the EXACT same version of Fantastico Scripts, both upgraded with the EXACT same Joomla package, and loaded in an account using the EXACT same hosting package? If any of the answers is not YES, variations may be present.
Joomla is not upgraded in Fantastico since several months, but the Fantastico system have had some updates this year.

Did you opened those "identical" files and compared its contents?

As i said Files are identical

Only difference is one server runs centos 4.7 with an older version of Core-Utilities and the other runs centos 5.2

every Centos 4.7 server have appears to have the same issue

The joomla site was just an example, and its not limited to joomla
