If you want to check the real usage and you have shell access , do the following :
    go to user's directory i.e. cd /home/username
and do : du -ah --max-depth=1
And it will give you the real usage in MBs.

Further more this and its related topics have been discussed on this forum many times so please do a search and you will find reasonble knowledge on this issue.

You will need to run following to fix quota :
    /scripts/fixqoutas
After this Cpanel for all users on the server will show the correct disk usage. Cpanel do not update quota in real time , so above script is available to fix this.

    Go on, have a guess
du will not show all the usage as that is directory specific and won't cater for all files owned by the user on the server. For those you'll need to use find with the -user switch and check from / down.

I have the same issue, I upload 1Mb files in a folder. du -h reports 2 MB.
Other servers don't have the issue.

What is your OS? Do you solve the issue?

    thanks
    Version: WHM 10.8.0 cPanel 10.8.1-S31 & CentOS 4.2

I am having the same issue. CPanel is showing that a user is using 176MB and they are actually using 73MB I found some files in backup, adn moved them to another directory and still is reporting same.

    I have run du -h from /home/$user reports 73MB

    ran find / -uid $uid
    ran find / -gid $gid

both of these displayed some files but nothing adding up to 100MB

    Ideas?
