Hey there! Yes - ClamAV scans the mail in user's directories as outlined here:

Configure ClamAV Scanner | cPanel & WHM Documentation

The Clam AntiVirus Scanner (ClamAV) antivirus software searches your server for malicious programs.

Ideally, you also have SpamAssassin enabled to scan incoming messages in real-time for any spam threats, and the two working together should provide good protection.
