So, I've added new rules to my iptables, yet something keeps resetting them every few minutes, I was wondering does cpanel do this, if so where can I disable this at? I've checked cron but I don't see anything like it.

Cpanel doesn't really do anything with ipables but but APF and CSF certainly do and if you have either of these firewalls installed, you should be making your "rule" modifications in those and *NOT* in iptables.
