If any of your users ever used jailshell then you got files in /home/virtfs/*. If you got it there running /scripts/fixquotas will count double quota for only these users. Even if you disable jailshell files in /home/virtfs wont disapear. You cant delete files in /home/virtfs manualy because you will be actualy deleting them in /home!!!

So how to run /scripts/fixquotas and count only single quota? Or perhaps how to delete files in /home/virtfs (unlink them) without deleting actual files?

this topic appeared few times on forum, but I didnt found an answer to my question there

try disable jailshell for this account, then run fixquotas and then again enable jailshell. but, this is only temporary solution and it is not give you warranty that same case not happen in future.

    Go on, have a guess
That shouldn't happen as the files are meant to be hardlinks to the originals so shouldn't be counted twice. If they are, it might suggest a file system problem. As suggested, try disabling and re-enabling jailshell for the user.
