You have to copy global php.ini file in public_html of each account. Then edit this file via any editor and place all functions you want to disable at line:

disable_function = "list of functions you want to disable".

Note you'll need the custom php.ini in every directory where the script requires the custom php.ini setting.
Unlike a .htaccess file where the change is applied globally on the account's public_html - the php.ini needs to be present under the same directory where the script is executing from, ie. ~/public_html/joomla/php.ini
