Ensim -> cPanel transfer putting mailboxes in the wrong place

We're running WHM 9.9.8 & cPanel 9.9.8-R160, and suddenly the Ensim -> cPanel transfer is dumping all the mailboxes from an Ensim server into the /home/[user]/mail directory, instead of correctly to /home/[user]/mail/[domain]/[mail user] directory.

This was working correctly prior to the latest update, any ideas what's going on?

I found that after adding a new mailbox in cpanel, the other mailboxes then showed up..
