Entropy Search not indexing php files

When I run rebuild the index it is only picking up .html files. The site is all php and it's not picking up any of the .php files. The permissions are the same for the .html and .php files so that's not the problem. And there is not an .htaccess file at all so its not blocking anything.

Any ideas?

It does not index.php files cause it doesn't understand php .. ie what is code wha t is html.

My site is php, and it picks everything up properly each time.
