I just transferred all accounts on one of my servers to another server, and now many (maybe all, I haven't dived in too deep yet) of my accounts have an extra public_html directory inside public_html with all data duplicated. Obviously, this is really screwing up quotas, and could have damaged the whole server if my disk space had run out. I've fixed it with a shell script, but I just wanted to bring this to your attention in case this is not a known issue yet.
Editing to add that it was only 4 out of my ~180 accounts. There was also one with a duplicated directory named public_html_restore.
