Some users on my server are complaing about certain scripts that create files which are owned by apache or nobody. Currently I have to manually change the ownership of these files so that they can be modified in anyway.

Is there any way to fix this problem?

You will need to look into using suExec and phpSuExec to accomplish this. This way the scripts that upload the files are run the user that owns the script.
