It seems that every time I try to upload a .htaccess file I get an internal server error? Any suggestions on this? I am using 10.8.1-S114 and pure-ftpd...

    Go on, have a guess
You should look in the httpd error_log when you try and access which should contain more information about why it's failing for that account: /usr/local/apache/logs/error_log

If you're an end-user you should speak to your web hosting provider.
