I was wondering if i could possibly override my clients 404 pages as we are a free host. If we can, are we able to do it per plan the user has?

To create a custom 404 error pages in cPanel
    for x3 theme
    Login into your cpanel
then go to Advance >> error pages
there you will find many many error pages just click on any one of them
that will give you edit screen to edit that page.

If you wish to create separate 404 error page for each domain then your need to create it in each individual domain and need to set a redirection in .htaccess
