    All perl scripts on the server began erroring with /usr/local/apache/logs/error_log containing
    Premature end of script headers.

    WHM 11.30.1 (build 4)

    I didn't touch anything.

    It look like /usr/local/apache/logs/suexec_log is over 2GB and didn't rotated.

    The rotation stopped at some point or suexec_log was never being rotated and finally hit that limit.

    Howcome there is no option to place suexec_log into log rotation?

    I checked Main >> Service Configuration >> cPanel Log Rotation Configuration

    No suexec_log item in rotation system ???

    rotate 4
    size 200M
    }

    /usr/local/apache/logs/suexec_log {
    weekly
    rotate 4
    size 200M
    }

    /var/log/btmp {
    weekly
    rotate 4
    size 200M
    }

    /var/log/chkservd.log {

    Which Apache version are you running? Apache 2.2 should support logs over 2GB, so it sounds like you are running Apache 1.3 possibly, which is very old.
