I am sorry but I am confused about your English. Please be some more specific what exactly you wish to do with safe mode?

If you made a custom PHP then whatever you put in it is going to be the new PHP settings for that user's account overriding the main system default PHP setings.

It sounds like you are using standard phpSuExec (CGI) based PHP which allows users to override settings by dropping in a custom PHP.INI file in their accounts which is precisely the main primary reason I don't like phpSuExec.

I would recommend changing over to SuPHP for your PHP as this will allow you to control and restrict custom PHP.INI files to your direct control only and take away custom overrides from the user level
