How many accounts are on the sever?
    What spec is it?
What sort of transfer is it pushing a month?

Use the following commands and it will help find the cause:
    &ps aux&, &top (or &top c&)&, &vmstat&, &free&,

It could be that when this is happening the cpanel logrunner is running causing the higher load (this is when it works out how much bandwidth etc has been used on a per username state)

also, try running /scripts/userps it will show you which username is running processors.

    Hope that helps

    Craig.
