I have received following email from servers, seems Courier outdated on cPanel and need to be change to Dovecot.

How can remove Courier and replace it with Dovecot?

Is it safe for customers emails, setting and such affected?

We get the same email message, and wondered how we stop this. I assume we could leave this to complete on its own in a few weeks, but I don't know what implication if any this will have?

    /scripts/setupmailserver dovecot

If you don't see "Mailserver Selection" in WHM, you're either missing it or you are not logged in as root.
