I noticed that I have a bunch on DNS MX entries and mailboxes left behind after terminating domains. is there a way to clean this up? I did a DNS Clean up but that did not help.

How are you terminating the domains? If you terminate an account, it should remove the DNS entries unless you specify to keep those.

I've always from when I can remember have always removed the dns entries on removal. Is there a way to go in and cleanup/remove all entries that do not have an active account?

Not that I'm aware, since this situation shouldn't occur if you are terminating the account and not choosing to keep the DNS entries.
