This is CPanel forum. How about searching MySQL web site for an answer on how to downgrade MySQL? For example: http://dev.mysql.com/doc/mysql/en/downgrading-to-4-0.html

    WHM > Tweak settings > Mysql > select '4' instead of '4.1'.

This would be the most straightforward way, although may well get you 4.0.25-standard instead of 4.0.24-standard.

Be very wary when doing this as it will not just work as simply as that. This will change the MySQL server version, however you will then need to recover the data from your databases - you should backup your databases first, preferably in some standard SQL queried format and recover from these.
