How do I add files to the cpanel3-skel... in other words where is the location of root/cpanel3-skel.. do I need putty or can I go to the main controller url for that domain and add them there..
Is it possible to ftp the files or no?

What I need to do is copy some files to that directory so they will go to the public_html file any time I build a new site.

You would need to be able to connect through ssh to move these files. The easiest way, is to upload the files through ftp to your main account, then ssh into the server, and move them to the skeleton directory:

    cd /home/username/uploaded file directory/
    mv * /root/cpanel3-skel/
Stop hovering to collapse... Click to collapse... Hover to expand... Click to expand...
