my clients realize that everytime they tried to change permissions on SSH and File Manager, they get this "chmod: changing permissions of :"....." operation denied".

i am able to chmod as root, how do i give my clients power to chmod their own stuff ?

Sounds like you're not running SuPHP on your server and owner of the files is being changed by users scripts. chmod changes permissions, they should already be able to change that. If they own the files.
If you as root chown the files to the user they should be able to chmod permissions on them.
