I have multiple add-on domain names for one hosting. Since one principal domain name will be link to the hosting server, any email address created for add-on domain name if access via webmail will show the principal domain URL.

example:
principal hosting domain name is "main.com"
add-on domain name is "secondary.com"
email is created as "[email protected]"
In order for user to login via webmail to his email, the webmail URL is "http://webmail.main.com" and NOT "http://webmail.secondary.com".

The email account holder will be confused as why the URL is different from his email address.

Can anyone suggest how to show the URL as "http://webmail.secondary.com" ? :(

http://webmail.DOMAIN.com will always force you to use the reverse proxy feature of cPanel/WHM. I recommend using http://DOMAIN.com/webmail instead, where DOMAIN.com is any domain hosted on the server (secondary or primary).
