WHM -> Exim Configuration Editor -> Turn on SpamAssassin for all accounts (Global ON).

WHM is the WHM interface to cPanel/WHM, traditionally used by System Administrators and those with Reseller accounts with a web hosting provider.

Exim is the Mail Transport Agent used on cPanel/WHM systems. Some may call this the "SMTP server" or more generically the "Mail" server though the latter is not often used in System Administration circles as typically there are many services on a server working together to provide mail functionality.
