how to run whm 'check for trojans' from CL?

    at the bottom of the screen it says 'abc.com/scripts/checktro'. I do a
    find / -name "checktro*" and get nothing.

    I wouldn't put much effort into using or even believing the output of that script. I would instead use rootkithunter ( rootkit.nl ) combined with chkrootkit.

    chkrootkit and rkhunter do different things. I like the whm thing because it points out specific files.
