How to apply it to all users? I have mailbox on the server and I don't want my users to recieve the same SPAM messages...

Running the command as the root user against that particular user's mailbox will train things globally. For example:

/usr/local/cpanel/3rdparty/bin/sa-learn --spam /home/username/mail/domain.tld/username/dir/message
