I have a hosting account with one main domain linked to it (mysite.com)
There are multiple addon domain on that accound hosted under "public_html/folder/newdomain"

in cPanel 10, after adding domains the domain url was always "http://newdomain.com"

Now, after my webhost manager upgraded my cPanel from 10 -> 11 last week after adding domains the domain url gets resolved from "http://newdomain.com" to "http://mysite.com/folder/newdomain.com"

If I open the htaccess file in the root of the new domain Engine Rewite is "ON" and is resolving the domain name.
Can I reset that setting? So that at default, the htaccess does not rewrite the path of the url?

Addon domains utilize mod-rewrite to point to the correct location
since you are basically hosting two or more hosting sites from
the same account and need to differentiate them.

Now one problem I do see is in your domain paths ....

In Cpanel 11, the path for addon domains is:
    Code:
    /home/(login)/public_html/(domainfolder)

You may want to move your addon domain folders up one level
on your account and remove the extra "/folder/" from the .htaccess.

This will get rid of you having an extra subfolder showing up on all your
domains and any further addon domains you add should already be
    setup correctly from the start.
