Can an app be installed that is not on the list? Does whm come with some sort of file manager for the whole server?

First question - probably yes, but you would need to know a lot of backend stuff about WHM/cpanel
Second question - No

No file manager, but I would recommend downloading FileZilla and use sftp using ssh2. Just login as root and there you will see all server files. It is so much easier to browse files than ssh but you cannot perform commands this way except you can change file attributes.

Download the SSH Client from ssh.com, this contains an file transfer window, there you can manage your files of your complete server (when you login as root that is :))

The safest way to install anything is via command line. Of course you can install small things via WHM/cPanel but these things are already set on how to install. When you click that button they are already told where to install to and how to configure.

Get the programs SecureCRT and SecureFX. These are the 2 best programs out there.
