My Email Server uses a different domain than my WHM Server. (Email Server = mail.domainA.com) (WHM Server = server1.domainB.com) now when I checked my SSL Rating I get an Overall Rating of 'T' because of a name MISMATCH. even though I have an SSL certificate for my Email Server the Certificate It's getting is from the Manage Service SSL Certificates. Is there a way I can disable that certificate?

You can go to WHM>>Service Configuration>>Manage Service SSL Certificates and uninstall the certificate for specific services, you can also install a specific certificate if you need to.
