Is there a 'root' reseller?

    Lets say I have a new WHM box setup to deal with cheese.com.

    How do I manage the webspace/email/resources for the domain 'cheese.com' itself?
    Do I need to create an initial reseller that owns 'cheese.com'?
    How do I manage email addresses like 'info@cheese.com'?

    When I started playing around with accounts, the first account I created responded to web hits to the basic domain name, so it seems WHM adds a special flag or something to the first account created. Is this true?

    Is there any documentation on something like this?

    add new account cheeze.com

    Well what I got from your question is that you wanna give administrative rights to another user:)
    If this is rite then simply use the wheel group of the WHM you will find it helpful
