I have a dedicated server from Layered Tech and was wondering if its possible to run commands or do anything by using SSH and accessing the actual Desktop/Operating System by visually seeing the operating system. I have the Ubuntu Operating System on my other hard drive. I thought it be neat concept or idea.

Well, without cpanel yes, but with cpanel not really... Servers in general don't need that portion of the OS installed since they are mostly accessed via terminal or shell. Loading them can make the server unhappy. :(

You will generally run into issues if you install X on a cPanel Server.

After all, we provide you a nice GUI interface, specially with cPanel 11. :)
