On some CPanel server when I go to http://domain/webmail I see some icons above horde and squirrel ("Change password", "Forwarding Options", "Auto responders"...) on some other servers these links are not present.

    How can I add/remove them?

I know accounts still on the old X theme will not display those links at all. You would set the account to use X3 to ensure those links are present. The webmail will inherit the settings of that user account. Therefore if a feature is disabled for that account (e.g. Auto Responders), it will not be displayed in the webmail interface.
