upcp doesn't changed your mailbox format from mbox to maildir. You have to do that manually with /scripts/convert2maildir or on a new cPanel install (it's the default).
If you have converted, then you're right you cannot access all accounts from the master account, though brianoz posted a workaround using symlinks, IIRC - have a search for that.
