Making Different directory scheme for subdomains?

    Is it possible to have the subdomains created in
    /home/username/subdomains/bla/ instead of /home/username/public_html/bla/?

    It is pretty important mainly for our main site but i think it would be better for clients as well. Then it they wished they could syn link the directories, or we could create a little addon to do it if they wish to.

    Main point, can it be done? If so where would i have to edit? Cheers :)

    You could edit the httpd.conf to attain that for a specific sub-domain. You must determine if the need to change the directory structure out-weighs the ability to make further changes to the subdomain using cPanel.

    I want a way to make cPanel work with my new directory structure though, and am asking which cPanel scripts i would edit to make it work in that way :p

    No, you wouldn't be able to as you'd need to modify code that is encoded and closed source on the server. As fwwebs has said, you'd have to write something to amend httpd.conf yourself.
