if you install mod_security with cpanel there is an applet for doing it under Addons in WHM

I want to add the rules manually

Tell me which rules I can set and in which file those to be set.

You can edit the file directly, via SSH:
    - logon via ssh onto your machine
    - search for modsec.user.conf file ( /usr/local/apache/conf/modsec.user.conf in my case)
    - modify it
    - save it and use the new rules
