MySQL 4.1.18 has a problem with sleeping queries that never die.

The only fix appears to be upgrading to 4.1.19

Is cPanel going to update mysqlup so it goes to 4.1.19?

Have you tried setting mysql.allow_persistent to Off in php.ini? May help, may not.
